What codec are you using. Mkv is just a container that can hold video codecs, but it doesn’t affect video playback.
This happened to me while playing an iso file from a usb hd.
Well I just tried v 1.0.2 and it seems that things are working worse than before. Before the files would play at least part the way through, now my wii freezes when I try to play them.

I haven’t been able to get it to work yet. The files do play but around 1/3 to 1/2 through they stop as noted here http://www.wiimc.org/forum/viewtopic.php?f=4&t=211
Was there anything else you did to get them to play all the way through.
